The Ancient Builders in their need to explore and discover dimensions beyond the Overworld, had come upon the Nether first of course due to the ruined portals that dot the Overworld's landscape. Seeing these, activating them, and exploring the dimension would lead to them wondering if there are other dimensions, perhaps some with civilizations of their own.
With time and experimentation, they created their first End Portal, having created keys with their own eyes infused with blaze powder -- now known as Lesser Eyes, they were able to open a temporary gateway. however this method was crude and once someone went through the portal, these Lesser Eyes shattered and the portal was closed.
When they entered the end, they found very much the same thing we do; a barren void of floating islands with barely anything alive besides Endermites, Scarabs, Enderantulas, Shulkers, so on and so forth
Eventually they did come upon Ender himself who promised them power and knowledge, which the Ancient Builders happily accepted. He helped them by gifting them pearls of teleportation and even his very own eyes, both providing the Ancient Builders new ways to traverse and change the world around them.
Little did they know such gifts were merely a way for Ender to manipulate them. Ender hungered for more than the dark dimension he resided in and the Ancient Builders provided him a way to feed this hunger. Through his eyes, Ender corrupted the Builders, making them lose themselves and their minds becoming his slaves. He willed them to build shrines in his name, and started changing the Overworld through his pawns, changing it in his image.
But while many succumbed to this seductive indoctrination, others fought back. The corrupted became known as the Endermen, and the rebels Enderians. Unlike the Endermen, the Enderians managed to preserve their minds and resist becoming his slaves. But many of the changes made to their bodies would remain forever, being passed down through the generations.
They needed to stop Ender from corrupting the Overworld completely and they fought their corrupted brethren. They brought their weapons and beasts to the End in an attempt to kill Ender, but found he didn't stay dead. The only plan more likely to work was cutting off his access to the Overworld.
The Ender Dragon, using an Eye of Ender instead of a Crystal like the others was chosen to distract Ender and weaken him so the Enderians had more time to do what needed to be done. Once the Portal was closed, the endermen in the overworld became less hostile and unsure what to do. Anything they touched, would be altered, sickened, twisted, or warped. they lost whatever purpose they had, but carry with them a shame of what they had become, thus not able to stand being looked at in the eye by anyone besides their sibling race of Enderians -- but inside, they are enslaved and with no connection to their master, they wander aimlessly.
The Ender Dragon over time has become corrupted slowly, now becoming hostile to both players and Ender's slaves. the only purpose it has anymore is to continue fighting, tho it now has lost sight over the many years of who is truly the enemy any more.
